I want to pay my vendors a bonus when they make a sale. Can we set the bonus as a percentage of the sale? If not, can I put in a negative number in administrator commissions so the commission is paid to the vendor?

Yes, technically you could set a negative commission:
For example here I set a -10% commission, and the vendor can see their earnings are higher than the actual order total:
On the admin side it appears as negative admin commission:
I would like to mention that payouts also have a 'bonus' functionality:
If you sent a payout to vendors manually (using any method such as bank transfer, paypal, etc), you can mark that payment as a bonus:
By marking it as a bonus, it will not affect vendor payout balances (it does not affect how much you owe to the vendor or the vendor owes you).
